If you're comparing the two, you'll want to make sure your readers understand why you're making the claim that you have in your thesis statement. You might start out talking about how the Mughal Empire was formed (and by whom - Babur), and then move into how it was ruled (where you would talk about Akbar). It's very important to back your thesis statement up with facts. If you don't have research materials that can back up the claim that Akbar was the actual ruler, consider changing your thesis statement.
